Plug them! The only correct way to plug crankcase holes.
Foreign material entering the lower end can cause significant damage; using a rag or shop towel can inadvertently introduce these contaminants.
This set of magnetic crankcase plugs fits snugly onto the crankshaft, holds the connecting rods, and is sold in a pack of 4 for front and rear cylinders.
